Slicer 3.6 Build Error

sandra.pusil
Hello all,

I'm trying to build Slicer 3.6 from here: (I have all requirements done and installled, I'm working with Win7 64 bits)

Building Slicer

Type the following command at the Cygwin terminal window:

svn co http://svn.slicer.org/Slicer3/trunk Slicer3

After the checkout completes, type:

./Slicer3/Scripts/getbuildtest.tcl
when i type the last line i get this error:

SONY@SONY-VAIO ~
$ ./Slicer3/Scripts/getbuildtest.tcl
bad option "-shortname": must be -group, -owner, or -permissions
    while executing
"file attributes $::Slicer3_HOME -shortname"
    invoked from within
"if { $isWindows } {
set ::Slicer3_HOME [file attributes $::Slicer3_HOME -shortname]
}"
    (file "./Slicer3/Scripts/getbuildtest.tcl" line 319)

Could someone help me with this? I really don't know where the problem could be!

Thank you :)

Re: Slicer 3.6 Build Error

Sharp, Gregory C.
Hi Sandra,

I ran into this problem recently (yesterday), and I was not able to solve.
But here is what I learned.

The failure is in the tcl command "file attribute -shortname."   It seems that -shortname
option is only supported by the windows version of tcl, not cygwin version.

$ uname -a
CYGWIN_NT-5.1 W0109966 1.7.14(0.260/5/3) 2012-04-25 09:41 i686 Cygwin
$ tclsh
% file attributes . -shortname
bad option "-shortname": must be -group, -owner, or -permissions
Maybe installing windows native tcl will solve the problem?
(Just an idea -- I didn't try it yet, so it might not help.)

Greg

Hey, Thanks for the idea!

I'm new in this so I really don't understand that much, I try to install windows native tcl and the problem still remains!

I hope someone could tell us what to do!

Hi Sandra, Greg -

Thanks for pointing this out - apparently there new behavior for tcl running on cygwin. I just committed an update that should fix it:

http://viewvc.slicer.org/viewvc.cgi/Slicer3?view=revision&revision=16987

Let me know if you doesn't work right for you.

Hi Steve,

Thanks!  I played with it for a while, but kept running into problems.
Here is what I get now:

Re: Slicer 3.6 Build Error

Steve Pieper
Hi Greg -

Interesting - that's is definitely related to the other issue.  I just committed what I hope is a fix for this (let me know what you next).

For more detail, in most of the build code the default branch is windows, but one platform check was looking for an explicit "Windows NT" string so now they should all behave consistently.

Hi Steve,

Still no go.  Error below.  CMake never gets downloaded.

When I was debugging last Friday, I got stuck at about this spot.
As near as I can figure out, the same tcl code (such as genlib.tcl,
slicer_variables.tcl) are sourced by two different versions of
tcl: cygwin tcl, and tclkit-win32.exe.

Aha - well, I guess I'll need to actually upgrade my windows cygwin in order to debug this -- guessing what to do doesn't see to completely work ;)

Will let you know soon...

Re: Slicer 3.6 Build Error

Steve Pieper
Hi Sandra, Greg -

I just checked in changes that look like they work for me - I'm doing a clean build now on the machine with the upgraded cygwin and that will take a few hours.  But go ahead and update the trunk on your build and let me know if it doesn't work for some reason.

Best,
Steve

In reply to this post by Steve Pieper
Hi Steve,

Thank you for looking at this problem.  I'm getting a similar behavior to
Sandra.
The .lib and .dll are built for ITK, teem, etc.  Cmake fails for Slicer,
and Slicer3_HOME is POSIX-style path.  The initial error is a little different,
but later errors are identical.  Here is the initial error:

CMake Error: The source directory "/cygdrive/c/gcs6/build/slicer-3.6/Slicer3"
does not appear to contain CMakeLists.txt.

I tried to overcome this problem by running cmake from cmd.exe with
windows-style paths.  (See command [1] below).  This gives the following error:

  CMake Warning at CMakeLists.txt:1 (PROJECT):
To use the NMake generator, cmake must be run from a shell that can use the
compiler cl from the command line.  This environment does not contain
INCLUDE, LIB, or LIBPATH, and these must be set for the cl compiler to
    work.

-- The C compiler identification is unknown
-- The CXX compiler identification is unknown

Well, that is odd.  Why does Slicer's cmake think I want to use nmake?

Then I try to modify the command to use Windows cmake.  This works
great from cmd.exe.  (See command [2] below).

Note that command [2] doesn't work from cygwin bash, because it finds
cygwin svn instead of SlikSvn.  This causes path append error:

  CMake Error at C:/Program Files/CMake
2.8/share/cmake-2.8/Modules/FindSubversion.cmake:83 (MESSAGE):
    Command "C:/cygwin/bin/svn.exe info c:/gcs6/build/slicer-3.6/Slicer3"
    failed with output:

'/cygdrive/c/gcs6/build/slicer-3.6/Slicer3-build/c:/gcs6/build/slicer-3.6/Slicer

Re: Slicer 3.6 Build Error

Steve Pieper
Hi Greg, Sandra -

Interesting - so I guess Greg's workaround might work or Sandra.

At the same time, my clean build did succeed and Slicer3 runs fine (windows7, visual studio express 2008, newly updated cygwin).  Did you guys try a fresh build?

I'm trying this now in a fresh directory:

svn co http://svn.slicer.org/Slicer3/trunk Slicer3; ./Slicer3/Scripts/getbuildtest.tcl |& tee build.log

(the command above is for tcsh, if you use bash replace the "|& tee build.log" with "2>&1 | tee build.log")

Then maybe we can see where things are different by comparing the log files.

Re: Slicer 3.6 Build Error

sandra.pusil
Hi Steve, I've made a fresh build, I attached the log file!

2012/5/11 Steve Pieper [via slicer-devel] <[hidden email]>

Hi Steve,

Thank you for looking at this problem.  I'm getting a similar behavior to
Sandra.
The .lib and .dll are built for ITK, teem, etc.  Cmake fails for Slicer,
and Slicer3_HOME is POSIX-style path.  The initial error is a little different,
but later errors are identical.  Here is the initial error:

CMake Error: The source directory "/cygdrive/c/gcs6/build/slicer-3.6/Slicer3"
does not appear to contain CMakeLists.txt.

I tried to overcome this problem by running cmake from cmd.exe with
windows-style paths.  (See command [1] below).  This gives the following error:

 CMake Warning at CMakeLists.txt:1 (PROJECT):
To use the NMake generator, cmake must be run from a shell that can use the
compiler cl from the command line.  This environment does not contain
INCLUDE, LIB, or LIBPATH, and these must be set for the cl compiler to
   work.

-- The C compiler identification is unknown
-- The CXX compiler identification is unknown

Well, that is odd.  Why does Slicer's cmake think I want to use nmake?

Then I try to modify the command to use Windows cmake.  This works
great from cmd.exe.  (See command [2] below).

Note that command [2] doesn't work from cygwin bash, because it finds
cygwin svn instead of SlikSvn.  This causes path append error:

 CMake Error at C:/Program Files/CMake
2.8/share/cmake-2.8/Modules/FindSubversion.cmake:83 (MESSAGE):
   Command "C:/cygwin/bin/svn.exe info c:/gcs6/build/slicer-3.6/Slicer3"
   failed with output:
   svn: E155007:

'/cygdrive/c/gcs6/build/slicer-3.6/Slicer3-build/c:/gcs6/build/slicer-3.6/Slicer
3'
   is not a working copy

Re: Slicer 3.6 Build Error

Steve Pieper
Hi Sandra -

I see - yes that helps.  The process goes wrong with the first path calculation and can't recover.  It turns out that the OSTYPE environment variable is passed down to a tcsh subshell, but not to a bash subshell so my test that worked didn't carry over to people use the standard bash cygwin setup.  I have a fix for this but I will doublecheck it on a bash-based cygwin before checking it it.

Thanks for your debugging help.

Hi Steve,

Thank you for looking at this problem.  I'm getting a similar behavior to
Sandra.
The .lib and .dll are built for ITK, teem, etc.  Cmake fails for Slicer,

but later errors are identical.

Well, that is odd.  Why does Slicer's cmake think I want to use nmake?

Then I try to modify the command to use Windows cmake.  This works
great from cmd.exe.  (See command [2] below).

Note that command [2] doesn't work from cygwin bash, because it finds
cygwin svn instead of SlikSvn.  This causes path append error:

Hmm.... weird.  Looks like you are still getting a posix path rather than a
windows path.

Can you tell me what the value of the environment variable OSTYPE is?  That is,
open a cygwin shell type 'echo $OSTYPE' for me it is 'cygwin'.

My clean build is still running, but appears to be working fine - for me
Slicer3_HOME starts with c:/cygwin/home rather than /home

Re: Slicer 3.6 Build Error

Steve Pieper
Hi again Sandra -

I switched the code to detect cygwin using the uname command rather than the OSTYPE environment variable since that appears to be the best supported approach.  The build now works for me in bash and tcsh.  The new version is checked in.

Hope it works for you as well,
-Steve

Re: Slicer 3.6 Build Error

sandra.pusil
HI Steve, thanks for all your help! It seems like it works, I'm a begginer with programming so I don't know many things, i attached the log file, maybe you could tell me if everything went well!

Thanks again,

Sandra

Hi again Sandra -

I switched the code to detect cygwin using the uname command rather than the OSTYPE environment variable since that appears to be the best supported approach.  The build now works for me in bash and tcsh.  The new version is checked in.

Hope it works for you as well,
-Steve

Hi Steve,

Thank you for looking at this problem.  I'm getting a similar behavior to
Sandra.
The .lib and .dll are built for ITK, teem, etc.  Cmake fails for Slicer,
and Slicer3_HOME is POSIX-style path.  The initial error is a little different,
but later errors are identical.  Here is the initial error:

CMake Error: The source directory "/cygdrive/c/gcs6/build/slicer-3.6/Slicer3"
does not appear to contain CMakeLists.txt.

I tried to overcome this problem by running cmake from cmd.exe with
windows-style paths.  (See command [1] below).  This gives the following error:

 CMake Warning at CMakeLists.txt:1 (PROJECT):
To use the NMake generator, cmake must be run from a shell that can use the
compiler cl from the command line.  This environment does not contain
INCLUDE, LIB, or LIBPATH, and these must be set for the cl compiler to
   work.

-- The C compiler identification is unknown
-- The CXX compiler identification is unknown

Well, that is odd.  Why does Slicer's cmake think I want to use nmake?

Then I try to modify the command to use Windows cmake.  This works
great from cmd.exe.  (See command [2] below).

Note that command [2] doesn't work from cygwin bash, because it finds
cygwin svn instead of SlikSvn.  This causes path append error:

 CMake Error at C:/Program Files/CMake
2.8/share/cmake-2.8/Modules/FindSubversion.cmake:83 (MESSAGE):
   Command "C:/cygwin/bin/svn.exe info c:/gcs6/build/slicer-3.6/Slicer3"
   failed with output:

Re: Slicer 3.6 Build Error

Steve Pieper
Hi Sandra -

Yes, things look pretty good - you should be able to use that build as the basis for testing and modifying slicer3.

Thanks again for your patience and help sorting through the cygwin issues,
-Steve

HI Steve, thanks for all your help! It seems like it works, I'm a begginer with programming so I don't know many things, i attached the log file, maybe you could tell me if everything went well!

Thanks again,

Hi again Sandra -

I switched the code to detect cygwin using the uname command rather than the OSTYPE environment variable since that appears to be the best supported approach.  The build now works for me in bash and tcsh.  The new version is checked in.

Hope it works for you as well,

Hi Steve,

Thank you for looking at this problem.  I'm getting a similar behavior to
Sandra.
The .lib and .dll are built for ITK, teem, etc.  Cmake fails for Slicer,
and Slicer3_HOME is POSIX-style path.  The initial error is a little different,
but later errors are identical.  Here is the initial error:

CMake Error: The source directory "/cygdrive/c/gcs6/build/slicer-3.6/Slicer3"
does not appear to contain CMakeLists.txt.

I tried to overcome this problem by running cmake from cmd.exe with
windows-style paths.  (See command [1] below).  This gives the following error:

 CMake Warning at CMakeLists.txt:1 (PROJECT):
To use the NMake generator, cmake must be run from a shell that can use the
compiler cl from the command line.  This environment does not contain
INCLUDE, LIB, or LIBPATH, and these must be set for the cl compiler to
   work.

-- The C compiler identification is unknown
-- The CXX compiler identification is unknown

Well, that is odd.  Why does Slicer's cmake think I want to use nmake?

Then I try to modify the command to use Windows cmake.  This works
great from cmd.exe.  (See command [2] below).

Note that command [2] doesn't work from cygwin bash, because it finds
cygwin svn instead of SlikSvn.  This causes path append error:

 CMake Error at C:/Program Files/CMake
2.8/share/cmake-2.8/Modules/FindSubversion.cmake:83 (MESSAGE):
   Command "C:/cygwin/bin/svn.exe info c:/gcs6/build/slicer-3.6/Slicer3"

Hmm....
